What version are you running, and did you download it from the Emulation Lair? I see 1.53 has been released so I'll add that shortly after I update the installer.
Just to clarify, I did use the Windows version of the emulator, as I am running Windows 7 64-bit. I've ran SNES9X on this operating system before with no issues, just not sure what happened.
