wbfs file will work on real hardware, whereas .nkit.iso files won't. However, you can convert a .nkit.iso into a .iso using the provided nkit program. ISOs are playable on real hardware, but are quite big, so you may want to convert those to wbfs format using wit (either the command line tool, or through a backup manager).
