I use the Mesen emulator, which doesn't require the headers, so I guess that's why I never had any issue playing the ROM set without headers

NES games include a 16 byte iNES header which most emulators require to run. No-Intro records headerless hashes, so to verify it you must ignore the first 16 bytes. All ROM management tools should support this.
