Install the emulator in your Documents folder. Or you could probably leave it in Program Files (x86) and run as Administrator (not recommended). Launch the game through File > Run ISO > select cue file. And the ROMs don't have to be in the ISO folder, FYI.
It is in Program Files (x86) and i am using the ePSXe emulator that i got off of this website.
