It depends. Some games were part of things that had bonuses like physical maps or the like, while others (like the Walmart Exclusive) were only sold at those locations.
Regardless, I believe there's no gameplay differences between a normal edition & special edition of a game, unless that's the selling point.

Ive found some roms that will have the standard, then a few others that say stuff like "this store exclusive" or "collectors edition" what is the difference? For example, Beyblade Metal Fusion for the DS has the regular, then it has "Collector's Edition," "Walmart Exclusive," and "Toys R Us Exclusive." Wht is the difference between all these???
