Interesting read, I should consider .chd format for Dreamcast games. It sounds like MAME includes a well maintained converter I could use.
Vimm states in the GameCube download section that the archive is scrubbed (e.g., converting all unused ISO data into zeroes so it compresses better). Check out the following link for more information on what's going on - the page describes methods and the pros/cons of using each.
