I read that two options need to be turned off for this to not occur. Looks like both "EFB Copies to Texture Only" and "Disable Bounding Box" need to be off. It looks like there are also just some GPUs that simply can't run the game at all.
I wasn't able to find the same issues on the dolphin wiki though (assuming that's the emulator you are using).

I downloaded the Paper Mario: Thousand Year Door ROM and am hitting the same glitch a couple minutes in to the game. After talking to the professor and taking him outside he tells you that the fence should come off, then the game gets stuck in the cut scene eternally. Any fixes?
