And is it still because of emulation if it happens in every game and my other controllers work fine?

Sorry, the section is just called "Wiimotes" not "emulated Wiimotes" though that's what it will likely say in the drop down menu by default. Again, changing this SHOULD give you the option to configures the imputs, though I do find it odd that they were swapped in the first place but, well, emulation isn't perfect so..
