All GameCube games in The Vault are perfect copies, including Metroid Prime, so the problem is on your end.
I believe your copy of Metroid Prime for the Gamecube is corrupted... I get a could not read disc error every now and then during game play, and I got a data error when decompressing it with 7zip...
Could you please consider a copy from here for future generations?
