All of the ones I've checked have come up wrong, which makes me think it's a "me" problem.
I'm using the onboard (Windows?) function, right click the .nes file and use the CRC SHA from that menu.
Then comparing to the listed value on the vault page.
Eg. For Legend of Zelda, from the vault page here:
CRC EAF7ED72
MD5 D3F453931146E95B04A31647DE80FDAB
SHA1 BE2F5DC8C5BA8EC1A344A71F9FB204750AF24FE7
From my check:
CRC32: 02BB0C56
SHA1: 3701381A82FC7D52B2DD3E8892047B30A114AB43
Definitely think I'm doing something wrong here, though.

Which games and what are you using to check them?
I use RomVault and it has CRC32 and an AltCRC32, SHA1 and AltSHA1, and MD5 and AltMD5. The NES ROMs from here line up with all the Alt ones perfectly
