I have a main Emulation folder at the top.
Within it, there's folders for each different emulator, and an assortment of utilities used for checking and patching.
In each of those foldiers, there's the emulators normal folder structure, and an added games folder, containing the roms/isos.

How do you guys sort your ROMs or ISOs? I tend to keep them with the emulator they're meant for, but I wanna see how other people sort their things
