It's not about protecting any company's reputation. But usually whenever a game is taken down from any of these rom sites it's by the company themselves. The whole reason I emulate is to stick it to the companies in the first place and maybe play some fun rom hacks. Me thinks you doth protest too much.
Any bastards who further attempt to claim this is some DMCA claim out of some dumbass attempt to salvage Nintendo's reputation should be IP banned.
