Sorta like how there's GD-I for Dreamcast emulation as opposed to CD-I which can be burned to a CD to work on a regular Dreamcast. What sucks is when there's a rom hack and it's CD-I only. Stuff like the music hacks for MVC2. There's one with house music, one with Michael Jackson music, one with MF Doom music...

Vimm replaced all the ISOs with XISOs back in November to save space. All the game data is preserved in the XISO format and you can use XISO formatted discs for both emulation and modded Xbox playback without issue. If you want a Redump-accurate ISO dump, you will have to find it somewhere else (or make it yourself), but if all you want to do is play the games, there should be no issue using XISO.
