There are 3 partitions for a Wii game. Data, update, and channel. Data seems pretty self explanatory but I don't know for certain what update and channel are. If I had to guess though I would say update is the junk data

So yeah, I'm guessing the Wii games you got from other sites already have the update partition removed

I believe the whole point of WBFS is to remove the update partition, which is junk data. I'm no expert but that's what it seems like to me
And then NKit will compress it, making it even smaller. I think converting to NKit will both remove the junk data and compress it at the same time. I'd have to try it to find out
