This kinda-sorta happened to me. I don't use a USB Loader to play Wii games, but Dolphin crashes when I try to play Prime 2 or Prime 3. It's probably just me, but I thought I'd say this here.

The wii Metroid prime trilogy Does not fully work. Only the first game works the other 2 do not. I am playing off of a wii with USB Loader GX.
