Would this work for FCE Ultra as well? I have the same problem with my FIre EMblem Gaiden data cause I moved the entire NES folder to Winows so I could sprite rip and when i went to play it today I couldn't find my saved data in the game and don't want to start it over again.
ZSNES probably got confused when you moved your games around. Now it doesn't know the correct save path. To reset it, go to Config > Paths then erase the "Saves" line and press enter. Then load your FF3 ROM and it should find your saved game. This only works if your saves are in the same folder as your games. If they're not, you'll have to move them there.
