Could you please check both your old and new dump with the IRD file that is provided in the PS3 Vault? You can use PS3-ISO-Rebuilder for that. It may be possible that your new dump is simply a different version of the game, which for some reason has less problems.
If all files are the same for the dumps, you may want to check if there is any additional folder present in your new dump. There is a similar problem with Assassin's Creed games, where the JB Folder dump doesn't contain an empty folder that should be present (for Assassin Creed games, building the ISO with an IRD fixes the problem because it uses the original header of the Blu-Ray disc).
All PS3 dumps are verified with Redump, so there shouldn't be any missing files (though, as I explained before, empty folders may be missing).

Update, seemingly solved by downloading another dump from romspure.com and running from that version, but the issue itself still exists. It seems the build on this website is missing a file that allows that specific mission area to trigger, I couldn't possibly fathom what.
