The .dkey file contains a key written in hex which is used to decrypt PS3 discs when they are inserted into a console, and can be used to re-encrypt (valid/proper) decrypted ISOs of games.
The .ird file is an information storage format created by the 3k3y team (makers of an ODE) to store information about PS3 dumps. It contains the md5 checksum of every file in a PS3 disc, and so they can be used to verify valid dumps using a program like PS3-ISO-Rebuilder. These ird files also contain additional information about the PS3 game (real header/footer of the disc, the .dkey file itself, etc) which can be used to rebuild a JB folder dump into a 1:1 encrypted ISO as used by Redump (without worrying about the ISO being "proper" or not, though it depends on the tool you use).
So, if you just want to play a PS3 game straight from the JB folder format, or if you want to only create a plain game ISO using a tool like makeps3iso, then you shouldn't worry about the .dkey and .ird files.
However, if you want to verify that all files in your dump aren't corrupted, if you want to play your game using an ODE with a PS3 console, or if you want to verify the dump with Redump, you can use the .ird file for that (the .dkey file is really only there for convenience, since most (all?) tools can't jump straight from JB folder to encrypted 1:1 ISO).
