If you're using the latest version (confusingly labeled the "Beta" version on the Dolphin website) then either format will work. If you're using an older version of Dolphin (more than two years old) and don't want to upgrade for whatever reason, then you should use CISO.

what file format should I download for the GC and Wii? I will be using dolphin for both.
