So after a bit of experimentation, if you click the gamecube section of the vault, one of the links specifies that the Nkit used is now Nkit2, with a link to the download page. Grab the whole thing from the link, and after this I was able to use the directory to specify a Nkitziso download to convert it to a proper ISO file. Kinda sucks they changed it, espesh since this new Nkit2 seems more difficult to figure out, but it's not impossible. Hope this helps!
I'm encountering the same issue. I now can't move gamecube games to my modded gamecube :/ Hopefully this is fixed soon.
