The updates and patches would only be included if they were included on the cartridges themselves. The current 3DS vault is based on No-Intro's database of physical cartridge releases. However, since No-Intro also has a database of digital content, it is possible that the digital content could be added in the future.

So I just had a few question for the ROMs for the 3DS

1. Will these ROMs include any patches or updates the games received post launch?
(For e.g. Pokémon X is version 1.0 ATM, but the final official version was 1.5)

2. Is there an intention to archive DLC and update files for the base games?
(for titles that heavily rely on DLC, like Monster Hunter or Fire Emblem)

3. Is the 3DS Vault complete, or are more ROMs expected to be added later?
(I’ve come across conflicting info regarding if the vault is actively growing)

4. Will digital only 3DS content, such as eShop exclusives, be added to the vault eventually, or is the focus solely on retail cartridge games?
