For me, the files just save into each separate folder where the ROM is, since each ROM has its own folder. I guess if you have them all in one folder, they would just go in there. I would at least recommend keeping your ROMs in a different folder than your emulator. Saved game files take the same name as the ROM, so if the ROM is called Super Metroid.smc or Super Metroid.zip, then the saved game will be called Super Metroid.srm. Obviously if you rename your ROMs then you have to rename the saved games too or they won't work. You can always use save states (F2) as backup saves in case you lose your saved games.

I took the picture with Shift+Print Scrn and pasted it in MS Paint and saved it as a .jpeg file. Then I hosted it with VillagePhotos.
