You may have more luck with Kega Fusion. It's generally more advanced than Gens and might have better gamepad support for you.
The keyboard keys work fine! It's the controller keys that won't allow me to move, even though I have no problems with the controller on the NES and SNES emulators I have downloaded.
Neither the the Directional pad nor Left analog stick seem to work with the GENS Emulator.
