No emulator is perfect, including the Java emulator in The Vault. If an emulator won't run the game you want to play, try it with a different emulator.
I saw the notice about NES refresh prior to writting this, but a couple days ago, I tried playing a couple of games directly on the site. One of them being Armed Dragon Fantasy: Villgust, and another one called Destiny of an Emperor II: The Story of Zhuge Liang. Both games had glitched graphics while trying to play, especially the first. The 2nd one had glitches mainly when in the combat screen. I was wondering if downloading the NES emulator and playing it on my own PC would fix this, or if those games need a refresh first before trying to download the emulator and games.
