First off, you're not saying what emulator you're using. Second, you haven't said whether you're using Windows 7, Windows Vista, or Windows XP. The security settings in 7 and Vista are extremely high, and have caused users all sorts of problems, not least of which includes stories like yours.

I was playing pokemon yellow for a little while and when I wanted a break I saved the game, twice as a personal precaution
And when I went back, it deleted my save file? Or something?
Im not sure but it made me started a new game and well,
can I save my game online?
