You can just press 6 to turn all layers back on.
Since the other two guys don't seem helpful enough (to me at least), I will be more specific.

2) Open FCEU. If a "Select a game" window pops up, ignore it or choose a game, I don't care. Go to the Config menu and click on Input.... Under Port 1, click the Configure button. Under Virtual Gamepad 1 (This is controller 1), click on each of the buttons.
Once clicked on, press any keys that you want that button to refer to*. You can use one key, like the X key for the A button, or several keys, like using the number pad for directional arrows (7=up and left, 8=up, 9=up and right, etc., so the up button is used on three keys). If you select multiple keys, pressing any one of them will activate the button (like in the example above, up is configured to 7, 8, and 9, and pressing any of them will activate up). Note: Turn on NumLock before using the number pad.
Once you have selected all the keys you wish to use for that button, click on Close. Continue to do this for all the keys you wish to configure.
Click "Configure" under Port 2 to configure keys for Controller 2. (Same as for Controller 1, only under Virtual Gamepad 2)
*Note: Some keys (like the arrow keys) will be represented as numbers. Specifically, up=200, right=205, down=208, left=203.
