The best I can come up with is Solar Jetman: Hunt for the Golden Warpship (NES) [Available here at Vimm's]. There are aliens flying around, but I don't remember any bosses (except maybe the guy at the very end of the game).
You know, there are a lot of games where you fly around in a spaceship and kill aliens. But that's the only one I know where you can be outside of the spaceship.
