I think you've misunderstood this thread. Apparently, older versions of Disc Dumper ignored empty folders when converting an ISO to JB Folder format. For example, all Assassin's Creed games have an empty folder called ASSASSIN_ISO inside the PS3_GAME/USRDIR directory which the game needs to run properly (which is why a lot of people report getting a black screen when launching these games). I know for a fact that the dump for Assassin's Creed 1 and 4 in the lair do not have this empty folder. Apparently, 3 and rogue don't have them as well. Vimm is looking into re-dumping these games to get this empty folder included in the dump.
Now, this doesn't mean that the dumps in the Lair have been incorrectly verified. If you build an ISO from the JB-Folder dumps of Assassin's Creed using the provided IRD file, you'll get the empty ASSASSIN_ISO folder included "for free", so the problem will disappear, and the dump will be able to be verified with Redump (after encrypting it). The missing empty folders are only a problem if you use the JB-Folder dumps directly, or if you build a plain ISO without an IRD.
