The culprit for the site's instability has been found. Turns out all the problems were being caused by the Access database used to implement the download queue. Access just isn't designed to handle this kind of traffic and this is a fine example of why. The data was transferred to a MySQL database and the server hasn't reported any errors in over 24 hours. Another error caused by some newly installed software has also been fixed, so everything seems to be running smoothly at the moment.
