Try Megaman X v1.1 from this site:

There were two versions released of MegaMan X. The version from Vimm's Lair is v1.0. You'll need v1.1 to avoid these problems.
Anyway, the problem is that the game is copy-protected. Emulators that can't bypass a ROM's Copy Protection scheme will get "hiccups", like the ones you mention in your post here.
To fix the problem, just use version 1.1 of the game. I believe a link to v1.1 was posted in the Request Board some time back. I'll see about retrieving it again. :-)
