i use my dual shock 3 controller http://www.hardcoreware.net/how-to-playstation-3-controller-64-bit-windows-7-vista/ it has to do with motionjoy check it out
I use Logitech Cordless Rumblepad 2. Got it at Amazon for under $35. Not a bad controller, but the holes for the analog sticks are square rather than round and the overall feel isn't as natural as a NES or PS controller. There are quite a few brands and models; you may want to look at some reviews before buying.
I don't use their included "mapper", there's a program called JoyToKey that I use to map the buttons, when needed.
There may be adapters or modifications that allow NES or Playstation controllers to be used over USB, but I haven't looked far into it. Google around for info.
