Thanks anyway- at least I know where the saves are mapping now so I can back them up.

Nope. Can't say I have ever had this happen to me or heard it happening to anyone else. If you downloaded PCSX from here it auto extracts to C:\Program Files\PCSX-Reloaded and save states are in sstates folder, mem cards are in memcards.
