Saved game disappeared

I had the SNES folder on my desktop as well as the shortcut to the snes application. I moved the SNES folder (that has all the games in it)from the desktop to my C drive and when i cliked on the shortcut my saved game to ff3 was deleted. I moved the folder back on the desktop and the saved game was still not there? But i can see the saved game in the files. Any ideas?
