Apparently I'm not the only person to encounter this specific problem with this specific game, and what little I've been able to find seems to suggest it's either a compatibility problem unique to this games (since the Jak games were all stretching the hardware past its limits even for its time) or suggest it's a PCSX2 issue.
Will try downloading again + your fix, see what happens with both.
That's very strange. I would try backing up any important save files/save states and then reinstalling PCSX2 from scratch. Make sure you have the latest nightly version from pcsx2.net.
