Saved games are kept as .srm files, usually in the specified ROM directory. These files are only created after you exit the emulator, so if you don't close it properly (like Ctrl+Alt+Del or otherwise), it won't create a .srm file. If I were you, I would put each ROM in its own folder like this so that you don't have to keep track of every .srm file all in one place.

I got the emulator and roms from this site (great job, btw), but twice now it's erased my saved games. I wouldn't be too worried with games like Darius Twin where I can get to the end in 10 minutes, but I've mostly got games like Chronotrigger, Earthbound, Secret of Mana, A Link to the Past, etc etc, ones where hours of gameplay can potentialy get erased (this happened with Earthbound -.-).

The first time it happened, a friend told me it was because I moved the Emulator to a different folder (moved the roms too, but everything was still gone).

The second time, I didn't do anything, though (at most, I right clicked and sorted everything in the rom/emulator folder).

Any help would be appreciated; I'd like to play some of these classics from my youth, but it'll be hard if the roms can't be trusted to keep my saves any more than a 20 year old cartridge. =P
