I downloaded the entire Dreamcast ROM catalog back in 2025 (including ROMs with the .gdi extension); do I need to re-download the newly organized ROMs (without the .gdi format) from scratch so the games run more smoothly on the Dreamcast emulator?

.gdi files are being phased out by Redump in favor of more granular .cue files. You can convert .cue to .gdi using existing tools:
